Can anyone help here?

I have a 1997 civic coupe ex with a d15z1 vtec-e from a 92-95 civic vz. When the car is off it shifts into gears fine, but when it is running it wont go into any gears but 3rd but not easy. We replaced the slave cylinder and that wasnt it, we just pulled the tranny the other night to replace the clutch through out bearing and it looked basically brand new as well as the pressure plate and the clutch looked like it wasnt even hardly used. Does anyone know what the problem could be and let me know please. It runs great but just wont shirt while running.
